It's Not Easy, Being Green

"Stanford… Stanford, you did it! You stopped Bill Cipher!! You saved me! But - oh, geez, what did he do to you?? You look so old... Ah, that’s not important! I knew I could count on you, brother!”

So basically. My idea is that Stanley Pines (aka Black Shirt Pines Relative from Time Traveler’s Pig) was the original resident of the Mystery Shack, and he spent his time in Gravity Falls first working on his own surreal experiments and then, after realizing they only worked in Gravity Falls, investigating the area’s paranormal activity, and possibly authoring part of one or more of the Books. Eventually, he came in contact with Bill, and in a misguided deal accidentally sold not only his own soul, but the soul of his twin brother Stanford as well. He tried to get Stan’s help, detailing a spell that would protect them from Bill, but couldn’t get to him in time - and so was taken by Bill.
Fast forward to the TV show, and somehow Bill has been forced to cough up the missing Stanley, who’s experienced almost no time at all in the likely 30+ years that he’s been stuck in Bill’s clutches and still holds onto the hope that his brother would save him. Cue a brotherly reunion and plenty of hilarious/terrible misunderstandings.
